I chose "Large" in the theme logo size, but the logo in the theme header still looks a lot smaller than the default Confluence.
How can I make it the same size?

I know we covered this in support, but for anyone who is curoius:
The logo options are as you say, small, medium and large. We have chosen to set this to cover most use cases for our customers. However, I do not know the proportions of your image, but if it is a wide image with a low height, the logo will show up as smaller. When using the large option for the logo size, the container is 200x50 px, so a logo with these proportions would make best use of the area.
The reason that we have these three options is that we make calculations for the rest of the rendering, and if the space was arbitrary it would make it harder to make the rest look good.
